1. The mother asked her son if he had studied when she went shopping yesterday.

The action that finished earlier should be in perfect tense, I think.
She went for shopping yesterday (This action happened first)
He had studied (This action happened second)

2. The mother asked her son if he studied when she had gone shopping yesterday.

2 or 1 ?

The sequence of tenses in sentence one is correct. "When" doesn't work; before or after would be okay.

That's often true but it's not really helpful. The point is that the action described by the verb phrase in the past perfect happened before the act of reporting (which in this case is asked).
