There's this phrase in Dune Part Two: "In the shadows of Arrakis lie many secrets... but the darkest of them all may remain the end of House Atreides."

I've been trying to make sense of these words, but couldn't. Could anyone help me understand?

You have it wrong. It's this:

In the shadows of Arrakis lie many secrets, but the darkest of them all may remain. The end of House Atreides.
