Hey guys, I was watching a movie and at the beginning something terrible happened to a girl and then her friend who was talking about her just said: "Her gut is broken, we have know idea what she's thinking."

Does it mean that she's in a bad situation or something?

It doesn't mean anything to me. Are you sure about "gut"?
 
The expression means nothing to me.
 
It sounds like her friend is mixing up 'She is gutted' and 'Her heart is broken'.

There is an expression "gut feeling" which can be used for intuition. Perhaps the person is saying that her "gut feeling" was wrong, as if her gut was broken.

So, although to me the English phrase is unnatural, they seem to read "gut" as "gut feeling". I have no idea if this ties in with the plot.
