Hi.

I was reading the local government report about today's reported cases of the new virus. We had only one reported case in the past 12 hours. I then left a comment in the government's website.

We'll soon see the light at the end of the tunnel.

I wonder if my italic sentence is natural.
 
It's possible, but it conveys an upbeat/overly optimistic message. Consider adding "We hope that" at the start of it.
Note also that you leave a message on a website. In fact, "on" is the commonly used preposition when talking about websites.

I wonder if both are okay.

How about:

We hope that we can soon see the light at the end of the tunnel.

That's okay too, but the other two are less wordy.
 
I don't like "We hope that..." I can't necessarily speak for what others may hope. Of course it's not logical to imagine that someone may wish for this to continue but still, it's stronger to speak for yourself in this construction.

I also don't like "the light" and "the tunnel". What light? What tunnel?

I suggest: I hope we soon see a light at the end of this tunnel.
