Which is correct?

1. I usually don't eat apples.
or
2. I don't usually eat apples.

please tell me the difference between the two.

The second sentence is the standard one.

Do you mean both are accepted and imply the same thought?

Yes, but they differ a little - usually + n't is somewhat more emphatic.
