I have made up the sentences below.

(1) The three boxes have five vases in them.
(2) The three boxes have five vases in them each.
(3) The three boxes each have five vases in them.

What I mean is there are three boxes each one has five vases in it.

Which one is correct? Thank you very much.
 
They're all okay. However #1 leaves open the possibility that there are only five vases total between the three boxes.
 
Or you can say, " Each of the three boxes has five vases" for emphasis.
