1. The enteric nervous system (ENS), which is responsible for digestion, is similar to, and closely influenced by, the central nervous system.

2. The enteric nervous system (ENS), which is in charge of digestion, is similar to, and closely influenced by, the central nervous system.

I want to change first sentence into second sentence.(I want to say that ENS controls digestion)
Is it okay?
 
You could, but "controls" is in the active voice, has one less syllable, and is a little less informal — so you might prefer that word.
 
Sentence 1 is much better than sentence 2. in charge of is not appropriate, in my opinion.
