The phrase "step down at NIH" sounds a bit elusive to me. In my impression, it is usually said "step down from a position" and so in this case, "Collins to step down from the position of being director of NIH." - In short, "to step down as dirctor of NIH."
So "at NIH" seems to me to imply that Collins will step down from the position of director and shift to a lower ranking job (the article says he will lead his lab, rather than retiring). I am not sure. The phrase "step down at NIH" appears to have more hidden meanings that I can't see for the time being.
