A colleague wrote an instruction and I was reviewing it. I wasn't sure about one of the instructions she wrote. can I say "I have some doubts/thoughts about your instruction in this heading"

Do you mean she wrote an instruction manual?
 
Tell us exactly what you mean, otherwise we can't advise you. Do you really have doubts? What do you doubt? Do you think something she said is untrue? Or do you suspect you misunderstand something? Do you really have thoughts? What exactly do you think?

If you just mean you're not sure about what she wrote, why not just say that?
