1) She was nodding to the beat of her speech.
2) She was nodding to the beat of her speaking.

Which variant is better? What's the difference in meaning between them?
 
They're both a bit strange to me- was she really nodding that much?

In that case, use "speech".

Three questions:
1) Is to the beat of not correct?
2) Can in time with the rhythm of be shortened to in time with or in rhythm with?
3) Can I use nodded intransitively in your second variant?

I wouldn't say speech has a beat, unless beatboxing be considered a form of speech.
