All three are OK in some contexts (as are several other prepositions), but with different meanings. In this case , 'with' is right in most contexts, though 'at' is sometimes possible.

As I often use such expressions in my translations, could you please be a little more specific - what is the difference in the meanings? I'm aware that there is :
registration in (area)
registration at/with (institution)

...but I do not really see much difference.

I would probably use the name of the profession after "with", the location after "at", and I would use "on" for websites.

I have to register with a doctor.
I have to register with a dentist.
I want to register with a massage therapist.

I am going to register at the university.
I am going to register at the doctor's surgery.
I want to register at the massage therapy centre.

I have registered on the Expedia website.
I'm going to register on the Hotmail site.

'Make sure you register before the closing date.'

'You can register by post or online.

... etc.
