I think 'in spite of' can be omitted, i.e. 'She ignored the payment being due', but I am not a teacher.
I found that sometimes a sentence can be wrong for no reason but for the fact that native speakers would not say it, but I am not a teacher.I do not see anything wrong with the sentence.
This is because the ing form of a verb used after a noun must be a present participle modifying the noun.In your sentence, "being" is not a gerund.
