Is it correct to use the apostrophe in the following sentences or not ?

1- My phone's battery is dead.
2-My phone battery is dead.
3-Log out of the university's website.
4-Log out of the university website.

Yes, but 2 and 4 sound more likely to me.

#1 is correct, but sounds odd to me- you own the battery not the phone.

What is the difference between using apostrophes and without them in the above sentences?

Thank you. Should I change the word order to "The battery of my phone is dead"?

Are sentences 1,2, and 3 correct?

With apostrophes - "phone", "battery", "university" and "website" are all nouns. The apostrophe indicates belonging or possession.
Without apostrophes - "phone" and "university" act as adjectives.

Are sentences 1,2, and 3 correct?
They're all correct.

#1 is correct, but sounds odd to me- you own the battery not the phone.

Does this apply to sentence three?

3-Log out of the university's website

Is there a difference in meaning when using apostrophe and when not.

3-Log out of the university's website.
It'd sound more natural to say "Log out of the university website."
(Note the full stop at the end which was missing from your sentence. I assume you mean that as an instruction to someone. If you don't use punctuation, it can be difficult to figure out what you mean.)

Is there a difference in meaning when using an apostrophe and when not.?
No, you'd be understood in either case.
