Do we say "Payment was made through a paper check" or "The payment was made through EFT (Electronic funds transfer)"?

Do we need to use "Through"?
 
I would use "with".

I'd remove "paper" and use "by" in both.

Payment was made by cheque.
Payment was made by EFT.
 
"By" or "via."
