Is it correct to say

“We have encountered and overcome milestones together.”

Can you “overcome” a milestone? My understanding is that these are happy, remarkable moments.

"Milestone" usually refers to a good significant moment in a life, but it's not exclusive to happy times. Having said that, most people wouldn't find that sentence natural because of the usual reference to happy events.

No, and neither do we "encounter" one (in its metaphoric, not literal, sense).
You can use "reach" instead.

The author is a non-native speaker who has mixed his metaphors. You really don't overcome a milestone.
