It is correct to say, "The machine under discussion was purchased 5 years ago but was not fit for purpose, hence it's was skipped." (thrown away, wasted, put in the bin, abandoned).
 
Try also "discarded" or "disposed of".
 
In BrE "skipping" something is a colloquial expression for going past something, leaving it undone or incomplete. In your sentence, depending on context, it sounds as if an action was omitted rather than carried out.

The colloquial expression for getting rid of something is "binned". I would use it in conversation but not normally in writing.
