Please look at the sentences below.

1. We have a lot of rain in Japan in June.
2. It rains a lot in Japan in June.
3. Japan has a lot of rain in June.

I know #1 and #2 are both correct.
However, I'm not sure about #3. Is it OK to say "Japan has a lot of rain in June"?

(Edit) Would "[...] in June in Japan" be better?

'There is a lot of rain/rainfall in June in Japan' sounds OK to me, but I'm not sure whether we can say 'Japan (=A country) has [...]'.
 
Either 'rain' or 'rainfall'. I prefer 'rain'; as 'rainfall' has a more statistical feel, as in 'We measured rainfall in Japan in June and found...'.

But 'Japan has a lot of rain in June' sounds strangely gnomic - like a Cold War password (akin to 'The harvest in Bulgaria was good this year' ;-))
