1) My friend's number is not added in my phone. Does it sound like "It is not added everyday"?

2) My friend's number has been added in my phone.

I always thought that for example "number is not added" was same as "number hasn't been added".

Does "My friend's number is not added in my phone" mean that I am talking about a routein activity that I do everyday?

Is it totally incorrect to say for example "Abc company is not called as yet"? Do we always need to say "abc company hasn't been called yet"?

No. It does not mean you are talking about something you do routinely.

Her number/She's not in my contact list. I need to add it/her.
 
Given that you control your phone-list, you can simply add it and not say anything.
