For example, can I say They pecked on the lips? Or do I need to say They pecked each other on the lips?

"Peck" is a transitive verb requiring an object, so use the second sentence.

I can't help thinking about a chicken either pecking for food or acting aggressively towards another chicken.

Shall I presume that kiss isn't reciprocal either?

I think it's fine to use peck in the intransitive way you have. The context, especially the use of the subject They, makes it very clear that they are performing the action on each other. The same goes for kiss.
