Which one is natural?

Is KFC a chain restaurant?
Is KFC a chain?

I think both are natural. Of course the answer is "Yes".
 
KFC is usually referred to as a fast-food chain.
 
KFC is a restaurant chain or a chain of restaurants.
 
For any restaurant or food outlet (I still can't think of KFC or similar fast food places as restaurants), I'd be happy with "Is XXX a chain?"
 
It's an odd question as people who know KFC would generally know the answer. I wouldn't use this in a teaching dialogue, for instance, as it would lead to one of those stilted conversations that illustrate points rather than reflecting speech.
 
But to just answer your question, yes, both are natural.
