In a conversation like : "How are you ? I'm fine, and how are you ?"
How should one reply : "I'm fine too."
Or : "Me too."
???

The natural and grammatically correct answer is: I'm fine too.

No, "me too" doesn't work here.
This is correct:
A: I'm fine.
B: Me too.

This is not correct:
A: I'm fine ... How are you?
B: Me too.

The "me too" has to directly follow whatever applies to "you too".
