I'd like to know if there is any different between "I'll have a check" and "I'll check it.

"I'll have a check" is maybe like "I will must a check." but I don't know it on 100%.
 
"I'll have a check" and "I'll check it" probably mean the same thing. ("I will must a check" is not something I recognize.)

The former sounds like a more British formulation.

As an American, I would say "I'll check it out."

Or "I'll check into it."
