Is this sentence formation mean the same thing as I wish him for a good marks?(I know I wish he got good marks means entirely different)

"Wish" is wrong in that context. You should use "hope". "I hope he gets good marks".

You can say, "I wish him a good mark". None of your other variants work; and this is the only way I can think of to use 'wish' in this context.
"We wish you a Merry Christmas" (Song)
"I wish you luck". (Common phrase)
