Hi.

Let's say someone invited me to his wedding ceremony. Is it natural to say "I appreciate your invitation" to express my thanks?
 
It's OK. However, it feels as if it's about to be followed by "but" and then something else. If you're simply grateful, say "Thank you for the invitation [to your wedding]" or "Thank you for inviting me to your wedding".

Of course, after that you need to let them know whether you're going or not!

Yes. Simple thank-yous are usually the best.
