1) I am sorry to have kept you awake/from sleeping.
2) What was keeping you awake yesterday night?
 
We say last night - not yesterday night.

I'm sorry if I kept you awake.
I'm sorry that I kept you awake.
I'm sorry for keeping you awake.

Those would be more common than "I'm sorry to have kept you awake".
