How to reply if someone transferred a amount of money she owed me?

Also, what the difference between if I say the money is received and the money was received? Any big difference?

Without more context, a simple "thank you" will work. In your title it should be "an amount".
 
If you have received it, say "was received".
 
I'd say, "The money has been received". But "Money received" as a phrase says all that is necessary.
