Having weighed up the pros and cons, I believe books have depth of information


Q1) Can 'Having weighed up...' can be rephrased as 'Since I have weighed up...' or 'Since I weighed up...' or something else?


Q2) Is it more natural to add that between 'believe' and 'books'? If so, is there any reason?

I've never heard "weighed up" before. I'd eliminate "up" altogether.
Both with and without "that" are perfectly fine in the second sentence.

"Weighed up" is normal in AusE, and more common than "weighed" in this context.

Having weighed up the pros and cons of what? Is your example supposed to be a full sentence? (There's no full stop). If it is, it doesn't make much sense.
