I haven't seen a forum member for three days. He used to log in almost every day. We were always chatting in the forum and good friends. I wondered where he had been. I sent him a private message:

Haven't seen you for a while. Are you well?


Is this expression natural? If not, what can I say?
 
It's fine colloquially. If you're interested in teaching him correct English, start your sentence with 'I', as you did in your preamble.

He's a native speaker of English.

One last question. Is "Are you well?" natural in this context?
 
I haven't heard native speakers say that.
The common ones I've come across are:
How are you?
How have you been?
How are you doing?
How's it going?
How are you keeping?
 
If you're enquiring after their general health, then "Are you well?" is fine. If you're concerned about them (because you haven't seen them for a while), I'd use "Are you OK?" or "Is everything OK?"
