Will: Do you (also) take the bus to school (too)?
Toby: Yeah.

Which one of 'also' and 'too' is more natural here if Will knows that Toby takes the bus home from school but not if he takes it in the morning to school?

In that context, either sentence is possible in spoken English, but "to" needs to be stressed:

Do you also take the bus TO school?
Do you take the bus TO school, too?
 
They're equally natural but just don't use them both at the same time. Pick one or the other.
