I have to reply to a mail which says "We have received the payment".

Is this right" Thanks for acknowledging the receipt of the payment."?

If not, please tell me the better one.

Delete 'the' before 'receipt'.

On reflection, there's absolutely no need to send that message at all.

You've paid and you know they've received it. Everybody's happy.

I totally agree with Rover. Unless you need to to more to build the relationship -- we look forward to working with you, we appreciate your responsiveness in getting this to us so soon, etc. -- send nothing.
